There is a hotel just outside the grounds of the Borobudur. A bit of an overpriced dump but you can walk to the temple in 5 minutes, so very convenient if you don't have a long stopover. We visited Yogya 3 years ago and I recall an interesting bird market in the centre. We also visited the sultan's palace - only mildly interesting. We spent the best part of a day at the Losari Coffee Plantation Resort & Spa - because we wanted to see the plantation. This took about an hour or so to get to and the mooch around the plantation was very enjoyable. The hotel itself seemed a lovely place to stay and if we go back I'd want to stay there. We had an excellent guide that took us around for the 2/3 days we were in Yogya. He spoke very good English and gave us plenty of space. Also there were no unrequested visits to bargain gem/jade/batik factories. I think I've still got his email address somewhere if anybody wants it.
