I assume you're looking for english-speaking sunday school?
On Hong Kong Island, there's a huge array of choices. If you don't want overly charasmatic and prefer "safer" conservative churches, stick with Island ECC (evangelical community church) located in Quarry Bay. www.islandecc.com. On the Kowloon side, you can try St. Andrews, it's an Anglican church that actually uses similar curriculum (it's near Kowloon Park). Also, there's Kowloon ECC located in the YMCA.
Those are good places to start as you need to watch out for less bible-based churches and less "traditional" churches. Many churches have non-traditional practices and are so small-scale that they are not able to really support good education programs.
hope that helps.

St Johns Cathedral in Central (Garden Road) has a sunday School. At the moment everyone is together as they are now running their summer class but from September children will be grouped according to age. You can start at 2.5 with the youngest group or there is a creche for younger children. After church everyone goes to the hall to have refreshments (tea and home-made cakes) and the children get together and continue to socialise!! Classes start at 9a.m.

St Anne's is a fantastic Catholic church in Stanley, however since Sunday School has started you would be unable to get your child in until next September. However, it is a GREAT church.
Union Church is a non denominational church. Off the top of my head I can think of at least seven catholics who attend the church and are very involved within it, and those are just the ones I know about!
What I suggest is that you church shop, visit the churches suggested above and a few others. You may like the options that bigger churches offer, or the cosiness of a smaller church. Some people choose a church based on location, the pastor, the friendliness of the congregation...it is a very personal decision!!!

Union church's is wonderful. It offers so many different classes and you can choose the best for your family! It's suitable for all confessions, lots of catholics too. They also have a special service called U-Cafe, suitable especially for parents with small children. Check out their website on: http://www.unionchurchhk.org/
