Hi dadda,
I'm not sure what your budget is, the suites at the London Hotel on 54th and 7th (i think?) are absolutely wonderful! Separate bedrooms, great bathroom, fantastic facilities. The service was second to none, with each doorman always remembering your name, despite never having spoken to them. The only word I could find to describe their staff was dapper, immaculate in their coats and tails. (and ok, for females, they're kinda cute!)
It's a tad expensive, but worth every penny. It's also central to most of NYC.

Maybe try a holiday apartment let with someone like this http://www.holidaylettings.co.uk/new-york-city/ If you google you will find lots of websites for holiday apartment rentals.

I stayed mid-town Manhatten - around 23rd and 8th - at Leo House. It is run by a church but it is run as hotel with no emphasis on religion. It has a great location - I walked to all the major attractions - and is safe and clean. It provides basic accomodation I had a single room with TV and ensuite bathroom. It is best to check to see how they would accomodate a family. It is amazingly good value but therefore rooms are in demand so try and book as early as poss. They do not have a website but do a quick google search and you'll get the contact details also read some of the reviews.
